Lous Mofouta scored for the visitors in the 38th minute to give CAR the lead in this 2021 Africa Cup of Nations (AFCON) match.
Burundi are without captain, Saido Berahino who will also be unavailable for the last encounter against table-topping Morocco next week.
Burundi coach Jimmy Ndayizeye also made it to the bench having recovered from Covid-19.
Burundi have chances of qualifying for the finals as they have four points whereas CAR sit bottom with three points.
Morocco already qualified and they have 10 points whereas Mauritania come second with five points.
