In the fiercely contested battle, the hosts missed two penalties.
A minute before time expired, Alex Oyowah scored the first goal for the Port Harcourt team.
Deep into stoppage time, Oyowah scored from the penalty spot.
Only one Nigerian club, The Pride of Rivers, advanced to the group stage of a continental tournament this year.
Last year, they advanced to the competition’s quarterfinal round.
The team led by Stanley Eguma will try to become the first Nigerian club to win the CAF Confederation Cup.
